In the CMM micro, in order for 802.1Q tagging to work, does the Uplink Port need to be checked as well as the “Enable 802.1Q tagging” checkbox?

Nope - the Uplink Port feature simply sets up the port-based VLANning below so that each port can only talk to the Uplink. The CMM Micro will pass dot1q frames by default, but always on a broadcast basis. “Enable 802.1Q tagging” only moves management of the CMM Micro to a tagged VLAN instead of untagged.

When you “moves management of the CMM Micro to a tagged VLAN instead of untagged”, so CMM traffic is the only traffic tagged when this is enabled, not the traffic from the APs, correct?

Right. The CMM Micro is not a real dot1q VLAN switch. All VLAN membership, tagging and untagging will need to be done by the connected devices like switches and APs.
